I'm afraid so. Berliner is the colloquial term for jelly donut used throughout most of Germany. If he had wanted to indicate that he was from Berlin (which he wasn't), he should have said, "Ich komme aus Berlin." He was trying to win identification with the Germans in the divided city, but his grammar was off. He could have said "Ich bin Berliner" and the meaning would have been somewhat more clear. Instead, he ended up telling them he was a jelly doughnut. The pastry is formally known as pfannkuchen, so I guess we can be glad he didn't actually say, "Ich bin ein pfannkuchen." I'm pretty sure they knew what he meant, but it was embarrassingly silly just the same.
